Step 1
We're going to make this bookcase frame out of ¾’” birch plywood. The sides are cut to 12" in width and 6' in height. Let’s make some pencil marks on the sides for our shelves. Our first measurements will be for the top of the permanent shelves. The bottom shelf height will be at 3", the second at 31" and one shelf flush with the top. Then we'll measure ¾” down from each shelf and this will give us an extra guide to go by when assembling.

Step 2
Next, make a mark at 14", 41", and 55". These measurements will be the guide line for the bottom of the adjustable shelf hole jig. Our jig is ¾” x 4” x 6 ¼” and has 4 holes 2” on center and 1 ¼” apart. (See image)

Step 3
Now, for our adjustable shelf holes we will clamp down this jig to our reference line drawn earlier. On our slightly over sized drill bit I measured down and put a piece of tape showing where to stop at 1 1/8". Why that measurement? - well I'll tell ya. For these shelf supports you only want to protrude 3/8" into the side and with 3/4" of jig you get a grand total of 1 1/8" OK, it's time for some drilling.
