The most important one and the one that usually effects most guitars is your saddles. Sometimes there a little forward or a little back definitely affect your intonation and that's how your really adjust it, so those will probably be off. Another thing that will effect your intonation is high action and your action is how high the string sits on your front board. Some people like it a little higher that other then some like it really low. Another thing that will effect your intonation is your bow in your neck now adjustment on the neck you really want to keep it straight as possible but some people like a little bit of relieve. Which will put a bow into it and that will also affect your intonation because your pushing further down on your string. Another thing that will effect your intonation are worn frets or very high frets when you get a worn fret sometimes just certain pots of your frets will get one out. And that'll effect a certain string in that area and throw off your intonation another things is really high frets. A lot of people like those thick frets but when you push down a little bit to hard it will bend the string and make it go a little bit out of tune. "
