How to Catch Rayquaza With an Ultra Ball
Pokemon Emerald Version is a video game designed for the Game Boy Advanced system. It follows the tradition of the original Game Boy and is essentially an enhanced version of Pokémon: Ruby and Pokémon: Sapphire. The game challenges you to collect, battle and trade Pokemon. Rayquaza is one of the toughest opponents available, as he's a level 70 dragon with extremely powerful attacks. Throwing a "Master Ball" at him works to defeat him every time, but you only get one of those per game. "Ultra Balls" are much easier to come by and can also be used to capture Rayquaza, provided that you follow some tips and have enough "Ultra Balls" available to capture him.

Add an Ice, Rock or Dragon Pokemon to your team of six Pokemon. Return to the "Sky Pillar;" it is marked on the map if you've forgotten the location. Follow the stairs up to the fourth floor.

Select "Mach Bike" from the "Start" menu and ride the bike across the crumbling fourth floor, then go up the last set of stairs to find Rayquaza. Save the game. Walk up to Rayquaza and press "A" to begin the fight.

Press "Start" to access the menu screen and the list of available attacks. Put Rayquaza to sleep using "Hypnosis" or "Electric" attacks by scrolling through the menu using the control pad and selecting the attacks by pressing "A." Use powerful attacks to steadily decrease Rayquaza's health.

Throw an "Ultra Ball" by selecting it from the "Start" menu and pressing "A" once Rayquaza's health is in the red zone and he is paralyzed or asleep. Continue throwing "Ultra Balls" at him if it doesn't work the first time. Restart from your save point if you run out of "Ultra Balls" to try again.

Tips & Warnings
Rayquaza has a "Rest" skill that allows him to fully restore his health and then sleep for two turns. Try to keep him asleep or paralyzed so that he's not able to use this skill, but if he does this just keep attacking and bringing his health down. It may take several tries for the "Ultra Ball" to work, so go to the fight with plenty of them in your inventory.
