A yellow-green discharge in a puppy's urine is typically an indicator of infection. The infection could take place in the urinary tract or even at the end of the puppy's penis and pass into the urine when he eliminates. Typically, the only way to clear up an infection is through the use of antibiotics.

1. Collect a urine sample from your dog. If you have a female, place a clean, low-sided container underneath her when she squats. For males, simply place the bowl in the direction of the stream when he lifts his leg and urinates. Try to get the sample to a veterinarian within 24 hours of collection and keep it in the refrigerator.

2. Take your puppy to the veterinarian. The doctor will run tests on the urine sample that will tell her if your puppy has a urinary tract infection or something more serious, such as diabetes or kidney problems.

3. Examine your puppy's penis if it is male. Many dogs will have a collection of discharge at the end of their penises. This discharge can include blood, urine and pus and is called smegma. Open your dog's mouth by placing upward pressure on its upper jaw with your non-dominant hand, and lower pressure on the lower jaw with your dominant hand. Place the pill as far back in your dog's mouth as possible and quickly close his jaws. Rub his throat and blow a puff of air on his nose to encourage him to swallow.
