- Vinegar

Invest in a pet urine cleaner such as Nature's Miracle, which is designed to remove puppy pee stains and smells from your carpet. You can find these cleaners at your local pet store. Use a paper towel to mop up the excess urine from the carpet, and spray the spot with the specialty cleaner. Leave for five minutes, and scrub with a damp cloth. Repeat as necessary until the stain is gone. Vacuum the spot once it is dry to complete the stain removal.

Mix some vinegar with water in a spray bottle, and spray the stain. The vinegar will work to remove the smell, thus diminishing the likelihood that your puppy will pee in that spot again.

Soak a sponge in water and pour a small amount of peroxide onto the sponge. Rub the stain vigorously with the sponge to remove the scent and stain. Add more peroxide if the stain remains.
