To start it is very important to park your vehicle in the shade! DO NOT ATTEMPT TO DO THIS IN THE SUNLIGHT!

You can wash just the windows to start because at the end of the process you will need to re-wash the whole car.

Spray wheel cleaner (for steel wheels) on to piece of 0000 fine steel wool and proceed to apply to your side windows in a circular motion like your waxing the windows, apply good pressure. (DO NOT SPRAY TOO MUCH YOU DONT WANT THIS TO RUN ONTO YOUR PAINT) Continue to apply the acid until you can wipe it off the window and see no more spots. If there is still spots, then your windows are probably damaged too bad.

Continue around the car, but DO NOT APPLY TO THE WINDSHIELD! The windshield has a special coating on it and will be destroyed if you get acid or any harsh chemical on it. If you have spots on your windshield you need to contact your insurance agent to see if you can get it replaced due to poor visibility because of water spots, if not replace it yourself.

Be sure to re-wash the car just in case there is some acid left on the windows you don't want the rain to wash it back on the car. Then dry and apply a nice coat of Rain-X or just some carnauba wax will do, this will help prevent the windows from getting that way again.

Tips & Warnings
Some Insurance Companies will replace your windshield for free if you have full coverage, usually it is because of a crack or chip, but I think if your windshield has enough water spots or is cloudy it is just as dangerous to drive with that.
Be Sure to use rubber gloves! Do not try this if you think you will blame me for bad results, this is simply advice on how I do it you must use your discretion as to whether this is safe for your car!
