How to Convert Cities in the Civilization Phase of Spore
If you befriended every other tribe in the Tribal Phase, your society will evolve into a religious one. To complete the Civilization Phase, you must convert all your enemies.

Design your Land Vehicle. This is the first thing you will do in the Civilization Phase, right after designing your City Hall. Ideally, your Land Vehicle should be about 50% weighted to Religious Power, 30% Health and 20% speed. There are variations on this, but this approach favors offense since that is what you will be trying to do the most.

Take all the Spice Geysers you can. Your Sea and Land Vehicles can set up platforms on Spice Geysers to allow your nation to collect revenue from them. You will want to do this as any civilization, but this is especially important to Religious and Military civilizations. Without large sums of capital to fight your battles, you will be unable to maintain your hold on territory.

Build up your cities. Again, this is important for all civilizations but particularly important for Religious and Military civilizations. Building up your cities allows you to generate additional capital and manpower, which you will need to convert your enemies. Make sure you add at least two turrets to each of your cities. Unless you are very quick to convert your enemies, they will come calling. Turrets do an excellent job of defending cities until your army can be diverted to defense.

Convert your enemies. Some cities will be harder to convert than others. Start by converting any enemy vehicles in the vicinity of your intended target. The last thing you want is a tank blasting away at your forces while they try to convert the city. Right-click on the enemy City Hall and choose 'Convert.' This will set your forces to the task of converting the enemy city.

Invest heavily in Air Vehicles. While Land Vehicles help you conquer your first continent, they are quickly eclipsed by the need for a trans-continental vehicle. Sea Vehicles are useful for attacking coastal cities, but not all of your enemies will settle on the coast. Only Air Vehicles can the entire globe and do it quickly enough to respond to threats.

Tips & Warnings
Build seven Land Vehicles. This will be enough to secure your territory on the first continent. Building more than seven Land Vehicles will necessitate getting rid of some of them later, once you begin the conquest of areas which Land Vehicles cannot reach until you take a city.
Build lots of Factories in your captured cities. These will generate extra revenue, which will fuel your holy army. Just make sure to keep the population at least a little happy with Entertainment.
Feel free to decommission old vehicles if you need more room. Do this by selecting the vehicles you no longer need and pressing Delete. Confirm if you want to get rid of them. You will regain a portion of their purchase price.
