1
Give him a mutant ability. This is the special ability that each X-Men has be it super strength, telepathic abilities, or telekinesis. These are but a few of the many possibilities. The best place to start is to ask yourself the question if you were a superhero, which power would you most want? This should give you a nice starting point in creating your own X-Men.

2
Think about his appearance. What does your X-Men look like? Do his abilities mar his appearance or has something in his past caused a deformity? Also you will have to decide the usual, boring attributes like hair color, eye color, height, and build.

3
What's his motivation? Is your X-Men a believer in the system and works for the co-existence of mutants and humans? Does he believe the mutants are indeed the next phase of evolution and are superior to humans? His motivation is likely influenced from his past experiences.

4
Give him a compelling back story. Most X-Men's mutant abilities manifest during adolescence, which should lend to all kinds of avenues to explore when considering what has happened to your X-Man in the past.. Did he accidentally put his first love in a coma with a deadly kiss or did he set the family home ablaze in an instance of anger? Your X-Men's past is almost as important as his future since it really does lay out how he became the person he is today.

5
Make his nemesis part of the family. Your X-Man will need a nemesis, who preferably will be his next of kin. The quintessential X-Men is always at odds with a brother or a long lost parent. An X-Man needs a nefarious villain lurking from his past just waiting for his opportunity to stir the pot. If this dark and mysterious figure is actually one of the family, it becomes a lot more interesting and complicated.
